Add section on automation/workflows/pipelines

It's worth adding a section on using pipeline/workflow/automation tools

We have an example, but could use more discussion of:

• why use these patterns (repeatability, verification, ease of modifying intermediate steps, etc.)
• considerations when automating steps
• what tools exist (e.g. GHA, snakemake, plain scripts are often just fine)
